Even with a freshman year like this, could I still get into one of the U.S. Service Academies?

Why don't you go to a local recruiting office and ask them about it. I seriously doubt that they're going to care much about Chemistry and any Math courses you've taken. Your school resume seems pretty impressive overall. It would seem to me, that they'd be much more interested in your community service.
